We will be in Dubrovnik for 5 days or so in June and were looking to take one day and head to Mostar and Medjugorje. Does anyone know of any good excursions companis that would run such a trip, or would anyone recommend renting a car and driving for the day? Thanks

Rent a car and go at your own pace. Stop at places like Pocitelj and enjoy the scenery.

you can get a private tour for about 500 USD from Dubrovnik. Guided. Rent a car is about 40 - 150 USD depending on the car. I believe Atlas and Elite are running group tours to Hercegovina area.
